Set two years after the original film, 12-year-old Arthur is visiting his grandparents for the holidays. While preparing to return to the Minimoy world for a celebratory banquet with Princess Selenia, he receives a distress call carved onto a grain of rice: .

Believing Selenia is in danger, Arthur rushes back to their underground world only to discover that the message was a trap. The villainous Maltazard, the "Evil M," orchestrated the ruse to trick the Minimoys into helping him use the telescope to travel to the human world. The film ends on a cliffhanger as Maltazard grows to human size and escapes into Arthur's world, leaving Arthur trapped in his shrunken form.
